The writer is talking about a a sound that you cannot hear – The implications of whatever has just occurred is such a huge deal that it will change everything else that happens, forever.
Imagine you are driving a car or bicycle on the street and you see another vehicle coming right at you. That they are going to hit is inevitable – you can’t get out of the way. You are terrified. There is no sound – but you know everything that happens to you in the future will be changed by that moment.
that’s what a writer means by “the silence was deafening” too.

It means that your fate is set, and there’s nothing you can do to change the future. To put it bluntly, you’re screwed!
The whole exchange went:
Smith: Do you hear that, Mr. Anderson? That is the sound of inevitability. That is the sound of your death. Goodbye, Mr. Anderson.
Neo: My name is Neo.
