It all depends on when you consider when the war was officially over. If you think it was when Lee surrendered to Grant who was in command of the bulk of Confederate forces then you say it was Lincoln because Lee surrendered on April 9, 1865 and Lincoln was assassinated on April 15, 1865. Johnson surrendered his forces to Sherman after the assassination on April 26, 1865 so the answer then would be Andrew Johnson. However, it was more a formality when Johnson surrender to Sherman – the fighting war was already over.

Actually even after Johnston surrendered there was one last battle of the Civil War which was fought in Texas at a place called Palmetto Ranch. It was a Confederate victory.

This happened in May, a month after Lee surrendered, therefore technically Johnson was president at the end of the Civil War
