Can the word an be used twice in a row in a sentence?

For example, You must keep a notebook an an assigment book. Should it be an an assigment notebook or an a assignment notebook?

Neither. Your first “an” is supposed to be “and.”

I believe you mean to say: “You must keep your notes in an assignment book”

There is no need to have the word “an” twice. I think you mixed up “an” with “in”. Also, just to clarify, “a” turns into “an” when its before a word that begins with a vowel.

No, you would not use it that way. Could it be a typo? “You must keep a notebook AS AN assignment book.”
