You don’t clarify whether you’re a junior in high school applying to college or a junior in college applying to transfer to a new college.
If you mean to say that you are a high school junior applying to college, the colleges will want your transcripts from your freshman through junior years but they will also want your high school to send transcripts from your senior year too as you complete the coursework.
If you mean to say that you are a college junior looking to transfer, then the answer is that colleges calculate your official GPA based only upon the classes you took at their college. That said, if you later wish to go to grad school, they will calculate an unofficial GPA based on all schools attended.
