The phrase is actually “six in one, a half dozen in the other” and it does mean two things are the same.
How about a pound of feathers or a pound of lead. It eludes to an old riddle that asks, “Which is heavier a pound of feather or a pound of lead (sometimes it’s a ton).” The answer of course is that they weight the same.
