Atoms are a building block of stuff – you, me, you house, the sun, etc. so all things are made of atoms. Ah, but atoms are made of other stuff, electrons, protons, neutrons, so an electron is not made of atoms, it is in fact made of quarks (really!)
A vacuum, like in deep space, has no atoms. A total vacuum is by definition empty, and really hard to achieve on earth. There are no atoms in a vacuum, because there is nothing at all in a vacuum. Actually, this is not totally true in all frames of reference, hence the concept of vacuum energy, and for now go with things are made of atoms, and there are places with no atoms at all.
