My high school English teacher tried to beat into our brains that in situations like you’ve described, “that” should always be followed by something. Otherwise, it’s not clear what you’re referring to. It’s a similar rule to being sure you always have an antecedant for every pronoun.

So, your sentence should read: “They believed the church wasn’t pure and were trying to change that situation.”

But he was a serious stickler, and most people don’t follow this rule. If you’re writing an assignment or something formal, follow the rule. If it’s something less formal, then you can probably let it slide.
