The writer is talking about a a sound that you cannot hear – The implications of whatever has just occurred is such a huge deal that it will change everything else that happens, forever.

Imagine you are driving a car or bicycle on the street and you see another vehicle coming right at you. That they are going to hit is inevitable – you can’t get out of the way. You are terrified. There is no sound – but you know everything that happens to you in the future will be changed by that moment.

that’s what a writer means by “the silence was deafening” too.
