They were the baskets of the people, remember they were congregating in order to hear His words, in all probability they went prepared with a lunch or some kind of food. It would be natural for them to take it in a basket.
It would be unnatural for them to go unprepared when there were so many following. The story really doesn’t say where they came from and to God that is just one of the things that He doesn’t want us to worry about. To satan it is one of the questions he wants us to think about.
This is an answer of my own opinion, but, being a person that deals with logic in my life on a daily basis it makes sense to me.

The Bible doesn’t tell us that so there is no way of knowing definitively, but baskets were commonly used to transport items in that time, so logic would tell you that if there were 5000 people there that there could easily have been lots more baskets than 12. That is not to say that Jesus could not have multiplied the baskets, I just never thought of it that way.

In the story, the boy had his lunch in a basket, so the whole thing was multiplied, not just the food.
