Usually means some great sacrifice was made to acheive the final result. For example, the employees had to work 4 months straight, 15 hours per day without breaks in order to get the machine built. But in the end, it was worth it. The end justified the means.

Or 200 mice had to die in order for the life saving drug to be completed and tested. The end justified the means, the life saving drug was produced, but there was great sacrifice to get it.
